That's how I saw it, that the energy of the Matrix was just fundamentally incompatible with Unicron's minions. It's mixing continuities, but it would explain why it's not "evil" Cybertronians that can't use the Matrix (Thunderwing could, for instance) but specifically Galvatron and Scourge that...
