Yeah, the issue here is they went pure nostalgia, so he has to look like 1984 toon megatron and turn into a 1983 HISS Tank toy. Had they made the character model from scratch for this specific altmode, it likely would have been better integrated.
IDW reprinted the old Marvel comics, so maybe whoever gets the license next will finish off the IDW hardcovers. It's a longshot though, IDW didn't do big collections of any of the Dreamwave stuff.

Yeah, Phase 2 really put a lot of effort into picking up the pieces left from Phase 1. It's nice in an industry that often treats continuity as a burden on creativity and not a tool to paint with.
Well, Dreamwave only had a license for a few years. (ANd, uh, didn't produce the best quality stuff.) so that's not quite the same as a company that's held the IP for like 15 years now. (And while IDW2 isn't the same as IDW1, they did carry over a lot of ideas and flavor)
