I don't know, but... I don't think Hasbro designers sat around and thought "We need to delineate these trilogies.... so let's purposely make a common feature incompatiable!" So I don't think trilogy separation is a reason for the change.
I mean, that's kind of exactly what they did or else we wouldn't be talking about this in the first place? I think Omega Supreme is meant to being a pretty literal bridge between the two series, and Apeface gets grandfathered-in features by virtue of one of his two distinguishing features being a Headmaster. Snapdragon will be the same, certainly. But I don't believe any other WFC figures retain Titan Master pegs or Prime Wars ramp connectors, at least none that jump to mind.
Wouldn't be talking about this in the first place... well what is "this" in your head, because I've lost track.
I think the question going back to Nick Nemesis's post, and the topic I was talking about, is "Why did the ramp connections change?"
I think possible reasons are:
-to make better working connections
-old connection wouldn't work with some new plans
I do not think a possible reason is:
-purposeful incompatibility to delineate the trilogies

That deluxe seeker has to be in the running for most-used mold of all time. Between Classics, Henkei, Generations, Botcon & TFCC exclusives... I can't even count how many different releases there have been.

Wait, do you seriously just...take off half of Arcee's car mode?
It's her hoverboard. You know, the hoverboard that Arcee is known for having. The one that definitely looks like a hoverboard and not at all like a leftover piece of a car mode they didn't know what to do with. Look at how she stands on it as it hovers. Iconic.
