Don Quijote (sic) can be good for a bargain, but stock and prices seem to vary store-to-store.
If you include 2nd hand as well; Mandarake and Jungle in Akihabara, along with the Mandarake in Shibuya and the flagship Mandarake store(s) and a host of unaffiliated shops on Nakano Broadway.
I'm sure there's much more to find, but I quickly start feeling like I'm wasting Japan time after a day or two's toy browsing....

Ah, yeah, and Mandrake had a ton of mostly "used" figures and TFs that seemed to be decently priced. Still kicking myself that I did not get the Cloud Shockwave for 3000 yen I saw there. I just had no space left in my bags.
I spent a lot of time there when I went, but the only place that I saw a lot of them, though nothing too old, was at a different section of Tokyo, at the Toys R Us at the shopping mall AQUA CiTY in the Odaiba section, right near the Statue of Liberty and the full scale Unicorn Gundam statue.
