It's like in Star Trek Into Darkness where Vulcan being destroyed means Khan is a white guy now.
Besides, we're talking about a film franchise where Emma Frost seemingly ages in reverse, so "continuity" is barely an afterthought.

There's also the really, really easy out...
Jubilee is, like Psylocke, never named in her appearances. So it simply wasn't the same person.
Or the Jubilee in the original films is Jubilee, daughter of Jubilee.
In X2, when Storm and Nightcrawler go to rescue the children abducted by Stryker, Storm very quickly says "Jubilee" before Kurt teleports in to save them.
Ive kind of just accepted that DOFP was a soft reboot in a sense and just hope the movie is good.
The x-men comics are convoluted enough;i guess that is one aspect the movies got right.

So we're up to Beast, Cyclops, Jean, Storm, Nightcrawler, Psylocke, Jubilee, Havok, Angel, and possibly Gambit?
That's a lot of people to fit in between the introduction of Apocalypse and giving the majority of the screentime to Lawrence/McAvoy/Fassbender.

I've just come to accept that X-Movie mutants will have little in the way of actual characterization.
The rumor is that this and the third Wolverine movie are the end of the Singerverse X-Men movies anyway, and we'll get a series wide (rights protecting) reboot in a few years.
Makes a certain amount of sense. Jackman's pushing 50, Jennifer Lawrence is done getting painted blue to play third banana, Fassbender's likely moving on as well.

Lawrence has said she's done, Jackman is done and unless this thing soft reboots EVERYTHING we're going to be in new universe territory

Eh, makes sense to me.
Apocalypse wraps things up - leading Magneto into his plot to mutate all non-Mutants and setting up the team from the first X-film. I can't blame Lawrence for being done with that absolutely silly makeup for Mystique and as much as I love Fassbender's Magneto...he doesn't need to be typecast into that role. The man's got talent in change, no sense wasting it playing a costumed super villain.

I doubt typecasting is the concern with Fassbender. I'm sure it's the same reason Jennifer Lawrence is moving on: he's one of the most in demand actors in Hollywood, and he signed a multi picture deal right before he got super famous. I'm sure he's just ready to do other things.

Silly Mystique makeup, how so?
She's naked. Even at the time of the first film, the justification for such was flimsy.
I actually kind of liked Magneto's reasoning regarding that in First Class: "Have you ever looked at a tiger and thought you ought to cover it up?"
It's very Magneto, if nothing else.
