I like being creative in a set of rules, so I'm following the basic Botcon set guidelines:
A reason for these guys to exist together

So, here's mine, set in the Wings/Cartoon universe:
Operation: Burning Sky!
The Autobots have intercepted Decepticon communications originating from a distant planet called Pova. There, a deadly squadron of Decepticons begin the final phase of a plan that promises to have crippling effect on the Autobot war effort. With little time to spare, the closest Autobot ship is directed towards the Redan Sector with a simple mission: Locate Pova, stop the Decepticons, and become heroes! Sounds easy, right? Experience one of the untold stories of the Great War, and see how two legendary Autobot generals began their illustrious careers!

Basically, I wanted a set with Obsidian and Strika in their Autobot forms, and I needed a mission for them to go on. I decided the villain should be Scrash, since it gives us a toy of a previously unseen character as well as gives us a better Skyquake without being another Skyquake.
Scrash's troops get filled out with Squadron X characters, since Walky posted an awesome idea for Macabre and I want it. Triton having a trident was too awesome to pass up, and Ferak got in because he's an easy redeco of Cyclonus without needing a new head. I think it makes for a pretty strong set of villains.
The souvenirs came about easily. Rotorstorm is a figure that I really want, and ties in to both the Squadron X guys and the origin of Scrash. It fulfills the reuse of a mold within a set, too. He's partnered up with Flame as I wanted to get some more comic-only characters in there. Somebody had this idea before me, and it's awesome, so I took it. I figure he betrays the Autobots in the story, and thus makes the sides even.
We're never going to get a wheel, so a motorcycle is the next best thing. I figure Toon-Scrounge can survive long enough to get a posting on this ship, but he probably gets killed when Flame betrays the Autobots in the comic.
Artfire is there because I really want one, he's another Japanese character like Scrash, and it's a great place to send the Targetmaster that gets made with Ferak. His name is Hot Shot like the RiD Spychanger, and because it makes sense for a gun.
The Autobot team is kind of a mishmash of characters, which fits the overall Wreckers-y inspiration and feel of the set.
