Another thing to keep in mind is that neat Mendelian genetics don't quite apply in reality either. There's more than just dominant/recessive, and you can have genes partially express. Scootaloo could be a mix-breed whose pegasus traits aren't fully expressing, resulting in smaller wings or weaker pegasus-magic.
